Note 1: Those who have applied for extension of stay, etc. (https://www.moj.go.jp/isa/applications/procedures/tokureikikan_00001.html have special permissions to stay. However, if two months have passed from the expiration date of your original period of stay, and your extension of stay has not been approved, then you will be considered to have remained in Japan illegally, and deportation proceedings will be initiated without exception. Applications are accepted from three months prior to the expiration of your period of stay, so please apply as soon as possible.
Note 2: If you take a leave of absence from school, your status of residence (visa) will expire even if you still have more than three months left to stay in Japan. Please note that if you wish to stay in Japan during your leave of absence, you must change your status of residence to something other than "College Student" or you will be considered to be staying in Japan illegally. If you wish to return to school, you will need to obtain a new Certificate of Eligibility before entering Japan (or apply for a change of status of residence to a college student visa).

If the period of stay is six months or longer, an application for extension of stay may be filed approximately three months prior to the expiration of the period of stay. If an application for extension of the period of stay is filed before the expiration date of the period of stay and a decision is not issued before the expiration date, the foreigner may, in principle, continue to reside in Japan with the status of residence until either the decision is issued, or two months have elapsed since the expiration date, whichever is earlier.
This means that if you have completed your application for extension of the period of stay before the expiration date of your status of residence, you will not be considered to be staying illegally for two months after the expiration date.
